That can be annoying. Do you see them on Flipboard or when you navigate to the actual website of the article? If that's the case, then it would be up to the website that is hosting the article. I would recommend a good popup/ad blocker like adblock plus. Source: 10 months ago

Https://adlock.com Download this app and turn on add free web surfing (it’s free) it will block a substantial amount of adds and pop ups in safari and also lets you watch YouTube videos with no adds and the standard media player that has Picture in Picture, you can have it keep playing after you lock your phone too.
